It happened on my brand new 2013 air once... the first time I boot up... -.-;; then I just restarted it. And I don't see this problem anymore.
Try to boot into safe mode or with the boot disk, do a disk and permission repair.

Probably damage preference file. Try
1. (optional ) Un-hide the dock
2. Menu/Go/Folder : ~/Library/Preferences/
delete the [com.apple.dock.plist]
3. re-start and change the dock setting.

Nope, I start all my app with Spotlight, I don't really care about the dock.
